You could really argue that this deck is a Sphinx Summoner deck over Transmuter but whatever.
Master Transmuter - This creature is very powerful letting you abuse EtB abilities and dodge removal. Eterium Sculptor - This guy is accel and paired with the Architect, massive accel. He is also cheap manawise so he can be Transmuted and recast easily. Filigree Angel - It is sickening how much life you can gain with her out. Transmute her a couple times and you'll throw up a little in your mouth. Grand Architect - I was hesitant about this guy, but don't let this little four armed punk deceive. He is a monster. Duplicant - Reusable (with the Transmuter) removal is good I hear. Sphinx Summoner - This guy tutors for damn near everything in the deck. Sharuum the Hegemon - Must I really explain why she is in here? Inkwell Leviathan - Mighty beats. Grim Poppet - This guy is my silver bullet against token decks. Merfolk Looter - He is powerful draw and his discard doesn't hurt me since this deck plays a little like reanimation. Scarecrone - Recursion is good mmkay. Sphinx of the Steel Wind - MechaKroma is a powerful beater. Kuldotha Forgemaster - This guy plays nice with the Battlesphere and is a powerful tutor later in the game. Myr Battlesphere - Don't let these cute little Myr deceive. This card is powerful. Transmute it a few times and you have a Myr army on your hands. Tezzeret the Seeker - He is powerful as always although I would love to get my hands on some Agents of Bolas for this deck. Makeshift Mannequin - Recursion is good mmkay. Everflowing Chalice - It cost zero for my Transmuter. Easy 'mutable target. Thousand-Year Elixir - This "skillhaste" is pretty much just for the 'Muter.
Also, look to see if you can replace Merfolk Looter with something else. Maybe Thirst for Knowledge? Looter can work well with Sharuum to place threats in your graveyard, but I would rather have access to the burst of cards that Thirst can provide when you are in emergency mode.
No Colossi? (Be it Darksteel or Blightsteel)
I'm also gaining a fondness for Magister Sphinx. I have a friend playing it, and he's scalped a few people on ridiculous amounts of life, simply by dropping Magister and then getting some existing creatures through for ten to the face.
One that a lot of people forget about is Thopter Assembly it makes dudes and is able to be used again with the Master Transmuter's ability on the same turn.

Lightning Greaves works a lot better than Thousand-Year Elixir.
Add a Tinker.
Drop Makeshift Mannequin. Add Phyrexian Reclamation or something repeatable. You need to think about longevity, not one-time explosive effects.

Tolaria West helps you tutor your Academy Ruins and comes highly recommended.
Trinket Mage is one of my favourite cards of all time, and can work great in this deck. Use it to grab Ancient Den, Seat of the Synod, Vault of Whispers, Sol Ring, Voltaic Key, and if you have the money Engineered Explosives.
